I suggest you organize them one of these ways:
-Author, alphabetically
-Name of Puzzle, alphabetically
Place them under three categories: Puzzles, Obstacle/Jump Maps, And combined

Another idea might be to use a rating system for difficulty, like * = easy, while ***** = you won't solve
